Agent Smith (even though he actually isn't a bad guy by the end, really). Great lines delivered iconically and great action to go with it.

 

And, even without time passing to let the emotion settle, I think I'll happily put Ledger's Joker in the category of the great villains.

 

Amon Göth from Schindler's list would be a hard one to beat too.

I'm sure someone on here used to have a Bobby Peru avatar/title combo but I can't remember who. Anyway I think it was pre-rep so whoever it was, make yourself known and collect your dues.
