It loads and merges xvid with AC3 fine for me, I do have AC3 filter installed as well so not sure if that makes a difference. I also have k lite codec pack installed.

download avidemux pretty straight forward to use Open the first video file if it asks about building a VBR time map click yes, yes for rebuild frames if it asks, if it asks about packed bitstream select no. When that first part has done click File and select Append and choose the video file you wish to merge choosing the same options as the first, when that has done press ctrl+s and select where you would like to save giving a file name and file extension of the video file like merged.avi it will then merge the files and output to where you requested. You could try a number of things for this problem, a double usb cable which is one for power and one for data, a low level format of the drive could be done which will identify the bad sectors and record them that they are unwritable, of course depends on how many bad sectors there are but worth a shot.
